Journal pages, conference proceedings, and lab documentation converted to a Markdown file and loaded into a searchable research library

Read your research in the tools you already use

From scattered research sources to a single searchable library

Gathering a literature review across journals, proceedings, and institutional pages shouldn't mean pasting messy HTML into your AI tools one page at a time.

PDF & HTML soup

Vendor and publisher pages bury the text you need in cluttered markup.

You get cleaner, structured text your AI research tool can actually read.

Lost citations

References, footnotes, and DOIs get mangled in copy-paste or stripped entirely.

Source links and citation details stay intact for traceability.

Many sources, one query

You need cross-source answers but can't easily merge dozens of pages.

Ask questions across every document in one grounded conversation.

How SiteToMarkdown helps academic research

Search, compare, and synthesize your research sources more efficiently. Turn approved sources into a private research knowledge base your AI tools can query.

Build a literature-review library

Gather open-access papers and journal pages into one notebook for background reading and synthesis.

Consolidate conference proceedings

Convert an entire proceedings site into a single Markdown file to survey accepted papers and themes.

Search university or lab documentation

Index public research-group pages, lab manuals, and institutional documentation for quick questions.

Create a private RAG index

Build a retrieval index from approved sources that stays grounded in material you selected.

Monitor research sites for new material

Rerun conversions on a schedule to catch newly published papers and updates to your sources.

Convert a Research Site

Start with a journal section, conference site, or public institutional page.

From research website to AI research library

1

Enter a research-site URL

Paste the starting URL for a journal section, conference proceedings, or institutional documentation page.

2

Crawl and convert its pages

SiteToMarkdown collects the linked pages you select and combines them into structured Markdown.

3

Upload the Markdown to your AI research tool

Add the file to NotebookLM, ChatGPT, Claude, or your RAG pipeline and start asking questions across sources.

Prompts to run on your Markdown

Attach the converted journal, proceedings, or lab pages, paste a prompt, and replace the bracketed placeholders with your topic and research question. Verify every extracted claim against the original paper before you cite it.

Literature review matrix

For each paper or article in the attached Markdown, build a table with: citation (authors, year, venue), research question, methodology, data or sample, key findings, stated limitations, and the source URL and DOI exactly as shown on the page. Write 'not stated' rather than inferring. Do not add any source that is not in the file.

Thematic synthesis and research gaps

Synthesize the attached sources into three to five themes. For each theme, state where the sources agree, where they disagree, and which methods they use, citing the source URL for every claim. Then list underexplored questions and methodological gaps that a new study could address, marking which are stated by the authors and which are your inference.

Conference proceedings survey

From this proceedings site, list the accepted papers grouped by track or topic, identify the five most represented topics, and note recurring methods and datasets. Use only information stated on the pages, and include the paper title and URL for each entry. Finish with a short list of the papers most relevant to [my research question].

Cited related-work draft

Draft a 400-word related-work section on [topic] using only the attached sources. Every sentence that makes a claim must end with the source URL or DOI it came from. After the draft, list the claims I should verify against the original papers before citing, and flag any sentence where the sources only partly support the claim.

What you should know before converting

SiteToMarkdown converts publicly accessible web pages. Here's what applies to academic website-to-Markdown conversions.

Crawl limits

You can review and select the discovered pages before finalizing, so only relevant material lands in your Markdown file.

Supported content

HTML pages such as open-access articles, journal sections, conference pages, and institutional documentation convert cleanly.

Citation handling

References, DOIs, and links that appear on the source page are preserved as part of the converted text.

PDFs

HTML pages are converted directly. A paper's HTML version converts; standalone PDF files are not the input format.

Trusted by researchers, students, and teams

"I dumped a whole journal section into NotebookLM and stopped juggling tabs. Now I ask questions across papers instead of rereading abstracts one at a time."
Ph.D. candidate, computational biology
"Clean Markdown with the DOIs and links intact made our literature review reproducible. We rebuild the index whenever a preprint updates."
Research associate, machine-learning lab
"For open-access sources we're authorized to use, converting pages to Markdown cut our RAG-prep time from an afternoon to a few minutes."

Frequently asked questions

Does it convert PDFs as well as HTML?

SiteToMarkdown crawls and converts HTML web pages. Standalone PDF files are not converted directly, but when a research paper or article is published as an HTML page on a journal, preprint, or conference site, that page is converted into clean Markdown. Many open-access journals and repositories publish HTML versions that convert well.

Are references, DOIs, headings, and links preserved?

Structured headings become Markdown headings, and inline links and citations are preserved as part of the page text. Because the source page is kept intact rather than stripped, DOIs and reference lists that appear on the page remain present and link back to the source. The exact result depends on how the originating site renders its content.

Can I use the output with NotebookLM?

Yes. Download the consolidated Markdown file and add it as a NotebookLM source. You can then ask questions across many papers, journal pages, and institutional documents in a single grounded conversation. The same file can also be added to ChatGPT, Claude, or a private RAG workflow.

Can I exclude irrelevant pages?

SiteToMarkdown crawls the pages linked from your starting URL, and you can review the discovered pages before finalizing a conversion so that unrelated pages are not included in your research knowledge base.

How are paywalled or login-protected sources handled?

SiteToMarkdown is designed for publicly accessible content. Pages that sit behind a paywall, subscription, or institutional login generally cannot be crawled, and we cannot guarantee access to publisher-gated material. Use open-access pages, preprint servers, public university and laboratory documentation, or content you are authorized to access.

Can I rerun a conversion when research is updated?

Yes. Rerun the conversion for a journal section, conference site, or lab page whenever new material is published, then replace the older Markdown file in NotebookLM or your RAG index. The SiteToMarkdown API can also trigger refreshes on a schedule so your literature review stays current.
